That is what I've always thought too. I've also played with the idea that the founders were dealing with their own prophecy problems. Perhaps a Prophecy foretelling the destruction of Hogwarts by a Halfblood or Muggle. I don't think JKR will go in that direction. So your interpretation is closer.
